A Shopify Plus agency and a custom Shopify app developer solve different problems. A Plus agency is the right hire when your priority is the storefront: theme, design, merchandising, conversion, and migrations. A custom app developer, or an engineering partner, is the right hire when your priority is operations: inventory, orders, fulfillment, returns, integrations with ERPs and suppliers, and internal tools. Many brands eventually work with both, each focused on its side.
This comparison is for ecommerce directors and COOs deciding who to bring in next.
What each one usually does
| Shopify Plus agency | Custom app developer / engineering partner | |
|---|---|---|
| Main focus | Storefront and customer experience | Operations and systems behind the storefront |
| Typical work | Themes, design, CRO, replatforming, app selection, campaigns | Custom apps, integrations, middleware, internal tools, data sync |
| Main skills | Design, Liquid, front end, ecommerce strategy | Backend engineering, APIs, data modeling, reliability |
| Measures success by | Conversion, revenue, launch dates | Fewer errors, less manual work, systems that stay in sync |
| Typical engagement | Projects and retainers for site work | Builds followed by ongoing ownership of the systems |
These are tendencies, not rules. Some agencies have strong backend teams, and some engineering firms do front-end work. Ask what most of their recent projects were.
Signs you need a storefront agency
- Conversion rate or average order value is the main concern.
- The site looks dated or performs poorly on mobile.
- You are migrating to Shopify or redesigning the theme.
- Marketing needs landing pages and campaigns faster than your team can build them.
Signs you need an engineering partner
- Inventory disagrees across stores, warehouses, or suppliers.
- Orders, refunds, or fulfillments are moved between systems by hand.
- Returns, routing, or vendor workflows depend on spreadsheets.
- Several apps overlap and staff fill the gaps manually.
- You need an integration with an ERP, WMS, 3PL, or accounting system that no connector handles well.
These problems sit behind the storefront. A better theme will not fix them, and design-focused agencies often hand them to a subcontractor. We cover several of them in detail in How to sync Shopify inventory across multiple stores and warehouses and Shopify ERP integration.
If you are not sure whether your next problem is a storefront problem or an operations problem, bring a list of what your team does by hand each week to a Systems Discovery Call.
Questions that reveal which kind of partner you are talking to
- Show us an integration you built that has run for more than a year. Operations work is proven by longevity.
- How do you handle duplicate or missed webhooks? An engineering partner will answer specifically. Shopify's webhook guidance recommends deduplication and reconciliation jobs.
- Who maintains the app after launch? Custom apps need updates as Shopify's APIs change.
- What happens when our ERP is down? Listen for queues, retries, and alerts.
- Can you show us a storefront you designed? A storefront agency will have a strong portfolio here.
Working with both
When a brand uses both, problems come from unclear boundaries. Agree on these points early:
- Who owns each app and integration, including credentials and hosting.
- Who approves new App Store apps, since they can affect both storefront performance and data flows.
- How storefront changes that depend on backend data, such as availability messages or delivery dates, are coordinated.
- Where incidents are reported and who responds first.
Proof from operations work
Our Shopify work focuses on operations. For Midway Sports, we built an order and inventory system for more than 200,000 SKUs across multiple brands and suppliers, with item-level order tracking, manufacturer-direct shipments, and automated return eligibility checks. Across the platforms we build and run, more than 32 million transactions have been processed.
Common questions
Do we need Shopify Plus to work with a custom app developer?
No. Most integrations and internal tools work on any plan. Custom apps that use Shopify Functions for checkout logic require Shopify Plus, according to Shopify's documentation.
Is a Shopify Partner badge enough to judge an agency?
It shows the agency works with Shopify. It does not tell you whether they do storefront or operations work best. Ask for examples that match your problem.
When should we build instead of buying apps?
See When Shopify App Store apps aren't enough for a decision table.
Next step
If your Shopify problems are in operations rather than design, book a Systems Discovery Call. It is 45 minutes on your stores, systems, and the manual work around them. You leave with a clear picture of what to build, whether you hire us or not.
